After a bit of digging I found the site that shows a workaround for getting Eclipse Luna SR2 to work with a proxy server.
Simply add the following to the eclipse.ini file.
-Dorg.eclipse.ecf.provider.filetransfer.excludeContributors=org.eclipse.ecf.provider.filetransfer.httpclient4
